The West Ham United pair started for their country in Tirana as they kept themselves top of a tight League B Group 1 by shutting their opponents out.
Coufal was celebrating his landmark 50th senior appearance for the Czech Republic, while Souček earned his 77th international cap.
Their nation now have eight points from their five matches, one point clear of both Georgia and Albania with one game to play.
That test is at home to Georgia on Tuesday, when a victory would make certain of their spot in the top-tier League A for the 2026/27 campaign.
Meanwhile, Lewis Orford was on target as England U19s secured their place in the UEFA U19 European Championship Elite Round with a 2-1 victory in Bulgaria.
